—LIGHT TEMPLE TRIVIA—

The gist of the theory is that the Spirit Temple contains left overs from the Light Temple. More specifically, the puzzles based around using light. There’s also evidence suggesting that the Temple of Time was once part of the Light Temple, as the Temple of Time is light themed and has several connections to other things in the game (like the Prelude of Light, Light Arrows) that are light themed. So the Temple of Time was once part of the Light Temple, and the Spirit Temple has left over information from when the Light Temple was going to be a playable area.

The second part of the theory is that because this reusing of assets links the Temple of Time and the Spirit Temple together, the text found in the game’s code in the Desert area (Entrance to the Past, Present, and Future) can be linked to the time travel mechanic. It seems to be left over information from a time in development when there was three times to travel between. Either that, or Nintendo at least planned to use three time periods at one point.
